Question about Ad-Aware program

After a recent problem with my computer, I think (from some informative
replies) that some of my problem came from using Ad-Aware incorrectly. I
thought the program automatically quarantined critical files before deleting,
but that's apparently not true. Is that correct? Also, if it finds critical
objects whose files begin win WIN, does that automatically mean they're
system files? If I quarantine instead of delete these files, will it solve
the problems they've created? Or can Ad-Aware actually clean up these files?
