Windows 10 Upgrade to Windows 10 2004: registry keys were deleted after upgrade

Hi,

Noticed that after upgrading to 2004 some applications stopped to work. After several hours of investigation realized that needed registry keys were removed right after upgrade. Can someone confirm if that's expected behavior or bug? Tried to find it in the known issues but it's not there.
