Can't find out what's consuming all the CPU

I'm trying to troubleshoot what's consuming all the CPU between 4:30AM
and 5:30AM. I'm asleep at the time, so I used System Monitor to record
CPU time for all processes and threads.

Now, during the interval, the System process has a recorded average of
95.409% CPU, but the most active threads have 9.199%, 8.548%, 8.287%,
4.670% and 0.015% CPU respectively, which accounts for less than a third
of the CPU. Is System Monitor just not up to the task?

Could be an automatic update. Have a look at the Event Viewer.

The only process logging events during that time is backup, which ran
from 2:00AM to 5:15AM.

If you could disable the backup for one night and make sure it's not it
that's causing this.

Also, check if there's any scheduled task on the server or on remote servers
querying it for information.

This is happening at weekends too, where there's no backup, so it's not
that.

Oops, I didn't think of that, because it's the System task that's
consuming all the CPU. For those of you who are interested, the task is
"C:\Program Files\Microsoft Windows Small Business
Server\monitoring\mssbsssr.exe" -usage
