2003 SBS R2 and 2008 conflict help

I would love some help if anyone can. We have a 2003 sbs server r2 running ISA server 2004 sp3. It is set up ad our domain controller, dns, dhcp, wins, exchange, and IIS 6.0.

I added a 2008 standard server as a backup domain controller using adprep as per Microsoft's instructions. Everything is working well except there seems to be a communication error between the new server and the old one and clients. It processes client info and all the usual domain stuff ok, but I am getting errors running remote desktop to the 2008 server that the user name or password is wrong. I am assuming that I have some kind of protocol issue.

The main problem I am concerned about is that I am having issues running applications off of shared resources. It is very very slow. It takes about 20 seconds for the application to login to start using the ip address or name of the server. The application is very small and runs instantly off the 2003 server. At times the 2003 server won't find the shared folder. I checked all the dns entries and I don't think I have an issue there as everything is pointing where I think it should.

I am sure I am missing something basic and I am suspicious of the license registration because I only entered one key at the system properties page to activate it and I didn't get a separate key with cals in groups to enter like I did with 2003. Did I miss entering cals somewhere and is that possibly what is causing the issues?

As you can tell, I only have basic knowledge of server configuration from the microsoft books and I have not done any certifications yet. So far I have never been stumped, but this one got me. Thank you in advance if anyone has an idea of what I can do.

 
I am glad you think it is a cal problem. That makes me feel a lot better because I am losing my mind over this crap.
I used per device cals on the sbs 2003 server. When I bought the 2008 os they told me I would only need a server license since I was only sharing drives to run our point of sale program and using it as a backup AD server. The salesman told me I only needed the sbs premium client cals on the 2003 server that I had already.

On the eopen site I know I got 5 cals with my purchase and I couldn't find the key for them. They were on my agreement. Do you need to set these up somewhere like in 2003 or are they included into the main license? The only activation process that I had was the main key that activates like vista.

I am suspicous now that I still might need to purchase more cals and I probably didn't enter the 5 that I have.
So if you have 2 servers do you need two sets of cals for all the users even if you aren't running a premium feature like exchange? Thanks for your help as this is agravating me.
 
Well after looking into it on technet, the cals don't get installed in 2008 like 2003, so it isn't a cal issue. Do you have any ideas on how to troubleshoot this?
 
You're right. I went to technet myself searching for the issue. I'll keep looking for an answer in case this scenario comes up to bite me.

So far my clients want clean upgrades to 2008.
