Terminal Services Application Environment Users have slow logout

I have a 2003 R2 Terminal Server with some users configured for a startup
environment (auto-launch of an application) when they log in. These users
are experiencing excessive times completing the logout process (more than a
minute) when they close the application launched in the environment. I
suspect that the issue is related to the environment configuration. This
issue affects multiple startup environment applications (not just a single
app) but is not evident for users not configured for a startup environment.
Any ideas what might cause such a behavior?
