Wavepad (www.nch.com.au) is a very versatile option. AFAIK,
the basic version is free but the full version isn't.

This is exactly what these applications can do.

Where is that sound coming from, and why not capture it before there?

It's quite easy for multitrack recorders, like Audacity, to record sounds
from the card. In fact, it's a "problem" that many people new to
multitrack recording run into. They have a microphone, and play along
with the previous tracks... which the mic picks up.
