On a multiboot system, how can I edit the registry on the second
partition from the first?

Regedit (or Regedt32 as far as I can see) doesn't have a regular <File
Open> dialogue and <Connect Network Registry> won't let me connect to
the other partition on the same machine.

Yes, use the "Load Hive" feature. With Windows 2000 you have to use
Regedt32 to do it, Regedit cannot do it. See here for easy to follow

Under Win2000, regedt32.exe has the ability to edit off-line
registry files. It is irrelevant which partition they reside on, as
long as you know their location and as long as they are inactive.

1. Launch regedt32.exe.
2. Click the hive you're interested in, e.g. HKLM.
3. Click "Registry", then "Open Hive".
4. Specify your file name, e.g. "d:\windows\system32\config\system".
5. Give the baby a name, e.g. "Elbow".
6. Click the + to the left of "Elbow" and do your editing.
