Is there a way to limit or change what the end user sees when they login to
the Terminal Server web portal? I know you can control access with the GPO
but I want to remove the choice to even see the apps depending on who they
are.

Not without a 3rd party portal. visionApp makes a portal that works with
2008 TSweb to offer this functionality.
