Looks like you have misinterpreted what is happening.
If you are configured to download but not install updates automatically,
then when you shutdown your Turn off button will indicate that you have
updates ready to install. You should let those updates install and
wait for your computer to shut itself off automatically later.
If you have tried doing that chances are that you have some security
software package blocking (or undoing) the install phase of the update
and that *only* would be what you should be trying to close "one by one".
